You want the cheapest option and to leave from downtown: departures all day, plus Giant Ibis night buses.
Not for you if
Six hours on National Road 6 sounds long: the Siem Reap expressway is still only a project.
About fifty minutes in the air link Siem Reap and Phnom Penh, in both directions, on Air Cambodia and Cambodia Airways. But both airports are far from town: door to door, flying saves less time than you'd think against the bus, about six hours, and the Tonlé Sap boat in the high-water season.

There's no train and no expressway between the two cities: you fly, follow National Road 6, or cross the Tonlé Sap. Times are for the trip itself; by air, add the drive to both airports.

Right for you if
You're short on time, or connecting to an international flight at Techo.
Not for you if
You count door to door: the shuttle takes about 1h 15m from the airport to downtown Siem Reap, and Techo is 45 minutes or more from Phnom Penh.
Right for you if
You'd rather cross the Tonlé Sap, Cambodia's great lake, than ride the highway.
Not for you if
You're traveling in the dry season, or don't want to spend the day on it: allow 7 hours, sometimes more.
Right for you if
There are three or four of you: you split the fare and leave when you like.
Not for you if
You're traveling solo: the bus costs seven to ten times less.
